OntologyAligner: Ontology-Aligned Retrieval and Hierarchy-Guided Large Language Model Reranking for Biomedical Ontology Normalization

arXiv:2609.10055v1 Announce Type: new Abstract: Biomedical ontology normalization maps free-text expressions to standardized concepts, enabling consistent integration and analysis of biomedical data. This task remains challenging because lexical variation and subtle distinctions among hierarchically related concepts can obscure concept boundaries. We present OntologyAligner, a three-stage framework that combines ontology-aligned retrieval, large language model candidate reranking, and selective hierarchy-guided refinement. We also construct PhenoNormBench, a unified benchmark comprising 13,390 samples from seven Human Phenotype Ontology datasets. OntologyAligner achieved state-of-the-art performance on HPO normalization, with 88.78% Macro Top-1 Accuracy and 86.75% Micro Top-1 Accuracy, exceeding the strongest baseline by 4.85 and 5.07 percentage points, respectively. Ablation analyses showed complementary contributions from all three stages, and sensitivity analyses demonstrated stability across candidate-set sizes and model backbones. Applications to MONDO, MEDIC, and NCBITaxon further established portability to other ontologies. OntologyAligner offers a generalizable framework for accurate mapping of biomedical text to structured ontology concepts. MIRAGE: The Illusion of Visual Understanding

arXiv:2603.21687v3 Announce Type: replace Abstract: Multimodal AI systems have achieved remarkable performance across a broad range of real-world tasks, yet the mechanisms underlying visual-language reasoning remain surprisingly poorly understood. We report three findings that challenge prevailing assumptions about how these systems process and integrate visual information. First, Frontier models readily generate detailed image descriptions and elaborate reasoning traces, including pathology-biased clinical findings, for images never provided; we term this phenomenon mirage reasoning. Second, without any image input, models also attain strikingly high scores across general and medical multimodal benchmarks, bringing into question their utility and design. In the most extreme case, our model achieved the top rank on a standard chest X-ray question-answering benchmark without access to any images. Third, when models were explicitly instructed to guess answers without image access, rather than being implicitly prompted to assume images were present, performance declined markedly. Explicit guessing appears to engage a more conservative response regime, in contrast to the mirage regime in which models behave as though images have been provided. These findings expose fundamental vulnerabilities in how visual-language models reason and are evaluated, pointing to an urgent need for private benchmarks that eliminate textual cues enabling non-visual inference, particularly in medical contexts where miscalibrated AI carries the greatest consequence. We introduce B-Clean as a principled solution for fair, vision-grounded evaluation of multimodal AI systems.

Geometric Mixture-of-Experts with Curvature-Guided Adaptive Routing for Graph Representation Learning

arXiv:2603.22317v1 Announce Type: cross Abstract: Graph-structured data typically exhibits complex topological heterogeneity, making it difficult to model accurately within a single Riemannian manifold. While emerging mixed-curvature methods attempt to capture such diversity, they often rely on implicit, task-driven routing that lacks fundamental geometric grounding. To address this challenge, we propose a Geometric Mixture-of-Experts framework (GeoMoE) that adaptively fuses node representations across diverse Riemannian spaces to better accommodate multi-scale topological structures. At its core, GeoMoE leverages Ollivier-Ricci Curvature (ORC) as an intrinsic geometric prior to orchestrate the collaboration of specialized experts. Specifically, we design a graph-aware gating network that assigns node-specific fusion weights, regularized by a curvature-guided alignment loss to ensure interpretable and geometry-consistent routing. Additionally, we introduce a curvature-aware contrastive objective that promotes geometric discriminability by constructing positive and negative pairs according to curvature consistency. Extensive experiments on six benchmark datasets demonstrate that GeoMoE outperforms state-of-the-art baselines across diverse graph types.
